You could look into using the same scripts as the patch-o-matic-ng system
in netfilter/iptables.
This includes logics to automatically determine which patches have been
applied, kernel version differences, patch dependencies, and whole-file
additions based on plain files (no need to create patches of added files).

What you are interested in from there is the runme script and
Netfilter_POM.pm module.
