Turns out both Harald and me did something wrong during our tests. Harald just
confirmed me that it is working for him afterall. After a clean rebuild +
reboot + retest, the error seems gone for me as well (on both --down
and --delete).
I do see this though:

Apr 14 15:35:16 vn-t-fw01 pluto[4608]: "tunnel2": deleting connection
Apr 14 15:35:16 vn-t-fw01 pluto[4608]: "tunnel2" #4: deleting state
(STATE_QUICK_I2)
Apr 14 15:35:16 vn-t-fw01 pluto[4608]: "tunnel2" #4: down-client
output: /usr/local/lib/ipsec/_updown.klips: dorule `ip rule delete from
172.16.4.0/24 to 172.16.1.0/24 ' failed (RTNETLINK answers: No such file or
directory)
Apr 14 15:35:16 vn-t-fw01 pluto[4608]: "tunnel2" #3: deleting state
(STATE_MAIN_I4)
Apr 14 15:35:16 vn-t-fw01 pluto[4608]: "tunnel2": unroute-client
output: /usr/local/lib/ipsec/_updown.klips: doroute `ip route delete
172.16.1.0/24 via 172.16.3.10 dev ipsec0 ' failed (RTNETLINK answers: No such
process)

_updown.klips clearly is in need of some attention. Though obvious problems
are caused by it (as far as I can tell).
